I need to not use a mySQL database, so I need to use a .DBM file. I have no prior knowledge with databases and Perl.

But actually you don’t have to use that stone age technology like DBM.
I’d suggest to use DBD::SQLite. It provides DBI interface, so you can run SQL queries, like with any other databases, like MySQL, Postgre or Oracle, also it has transactions etc etc.
Also, DBD::SQLite is easier to install.

How to invoke a Perl Script (with arguments) or a windows batch file from a browser using JavaScript or whatever? the ideal case is to show a button on a web page, then clicking on the button would call a batch file or a perl script to execute/invoke other applications.

To do that requires a web server (best one for Perl and shell-scripts is Apache http://httpd.apache.org ) and some basic knowledge of how Perl scripts call up the interpreter. What you want to do is not exactly easy to do on windows – nevermind the fact the Unix/Linux world has been doing this for longer than windows has existed. The windows shell can’t do this by itself. Apache on windows will let you do this, however, by processing the “shebang” line in Perl (and any other) Shell or CGI script you want.

Perl doesn’t care what the file name is. Are you getting some error, and your sidestepping the real issue and asking what you THINK is the right question, but it actually has NOTHING to do with the error you’re getting? Don’t feel bad, dozens of people do that every day. SHOW US THE ACTUAL ERROR MESSAGE. SHOW US ACTUAL CODE THAT WE CAN RUN AND GET THE ERROR.

open FILE, q{<}, 'file.pch' or die $!;

Let’s say I have a text file and want to replace every occurrence of “th” (one or both letters capitalized or lowercase) and replace it with “TH”. How would I go about doing this?

From the UNIX command line you can use:

cat filename | perl -e ‘while () { s/th/TH/ig; print $_ }’

Otherwise, from a perl script you can use something like the following to print out the file with the replacements already made:

open INPUT, “ while () {
s/th/TH/gi;
print $_;
}
close INPUT;

The first line opens the input file and the while loop cycles through all the lines in it, storing each line in the default variable $_. The first line in the loop substitutes all occurrences of “th” (non case sensitive) with TH in this variable. The next line prints out the result.

In both cases replace ‘filename’ with the file’s name. Neither of them actually alter the file, they just print out the file with the patterns replaced.

How do I insert a zero into every line between the second and third columns (SNP and the 2352) using a perl script and get the following for each line:

I am looking at an old site, and I cannot figure how it uses Perl to grab information from Excel Spreadsheets, and then puts all that information into Flash. I was given this old site to update but I have no idea where to start.

Perl can trivially pluck information from an excel file (or any other flat-file/database). According to search engine, perl has several different projects that provide bindings for flash libraries, allowing you to create flash output from your perl script.
